I know this an old discussion but I read through all the posts and nobody mentioned this app for ipad:
Notability
It's great. I used it for General College Chemistry last semester. I use it on an ipad MINI not a full sized iPad 🙂
My Professor puts up Powerpoints, saved as PDF or original format, and students d/l those from the electronic blackboard.
I used a stylus to take handwritten notes on them. You can then sync the app with either Dropbox or Google Drive so they're always available.
It's a great app and as I said I use an iPad Mini. There was quite a bit of zooming in/out to put my notes exactly where I wanted them but it was no big deal. I like Notability better than Paper (app) or Penultimate (app).
It's only a couple bucks.
