Some applications were not installed on the iPad because they are not...?
I got this message in iTunes when syncing my iPad: "Some of the applications in your iTunes library, including "Penguin", were not installed on the iPad "Josh's iPad" because they are not compatible with this ipad." The two applications are: "Crazy Penguin Catapult" and "iShoot". It goes on to say that they will not sync because apparently they require a "newer version of iPad software". I have checked and I have the latest versions of iTunes and iPad software. I have also checked my iPad and the 2 applications are actually still there on the iPad and work fine. I searched the app store on my iPad and the 2 applications no longer appear on the iPad app store, but they still appear on the iTunes app store on my computer and on there it says the apps are only compatible with iPhone and iPod Touch. These 2 applications have actually both been updated recently in the past couple of days and synced fine with the iPad before the update.

Yeah, they are iPhone native apps. Like I said they have both just been updated in the past week or so and synced without any problems before they got updated. So maybe you are right and now they need iOS 4 to work, but they are both still on my iPad and both still work fine.
if the app cannot run on the iPad, then they will not be installed. So if they are still installed then I would recommend to not delete them off the iPad until the dev updates to allow for iPad support or until the iPad gets iOS4 support.
Contact the dev and see if they can push another update to allow continued support for iPad users.
if you google the app names you should be able to find the developer's website. If not, then at a stretch you can use the "contact developer" button in iTunes App Store for that app or even leave a comment saying that you really loved using it and wish you could continue to use it with your iPad.
Well I have contacted the developer for crazy penguin catapult through an email, but I couldn't find a way to contact the iShoot developer, so I left a review. But anyway hopefully both apps will get fixed.
